This is something new I encountered when updating Unity to 2018.3 with the nested prefabs, might not be directly linked to that tho.
When I open up a prefab the Constant ID changes, which messes up the purpose of it! I'm on AC 1.65.2 and Unity 2018.3.2f1..

Ah, setting the prefabs Constant ID manually and checking the Retain in prefab? checked was the solution!
