I noticed that the first save game doesn't have all that padding, but after a few saves they all have them. I haven't looked at the code but I was thinking that it probably adds some padding on each save (if needed to to reach a multiple of 4) and over time it all adds up to a lot of unnecessary padding making the saving and loading slower. But again I haven't looked into it.
They load fine and I don't see anything in the manager (didn't even know there was a save game manager until now).
Try autosaving frequently in different scenes and see if you don't get the same result.

For all files?
Does the file itself load correctly, and is anything looking amiss when viewing the data in the Save File Manager?

Here's an example of a save game if you wanna look at it in the manager:
