I will need to see what you mean exactly by the references becoming missing. You can share pictures by uploading them to e.g. imgur.com and pasting the links here.
Please also descibe the issue as much as you can, including the steps taken to cause the issue to occur.
Though, if PlasticHub has made changes to your project, it may be an issue with PlasticHub and not AC. What changes has PlasticHub made?
