It's my understanding that the new NavMesh updates itself, which AC can handle so long as you're using the Character: Move to point Action for pathfinding.
When using Point-and-click movement, you also need to make sure that the floor collider is also placed on the NavMesh layer - which is how AC detects "floor clicks".
AC comes with a NavMeshAgent Integration example script, which demonstrates how AC's motion control can be overridden with the NavMeshAgent component.
